Apologies, we missed this issue.
You can restrict interacting cell type pairs using the microenvironments file. In this way, only pairs sharing a same microenvironment will be tested.

Thanks for the great tool! I'm wondering if there is a way to get only specific cell type/cluster interaction with all the other cell type/clusters? I know I can filter the output tables, but I'm wondering if there is a way to save computation time and not calculate them at all? Will it interfere with the statistics?
For example, I have 25 clusters (0-24), and only 5 of them are of interest (for example, 0-4). All the others are not relevant (for example, the interactions between clusters 25 and 23 are not important for my analysis).
