I think I fixed this as of vg 82df49f259e713e588a192b91a12cad9c1bc6670 by filtering out duplicate secondaries and also re-scaling scores for MAPQ using the read length instead of a constant. See https://ucsc-gi.slack.com/archives/CJ2EHEH1A/p1716301266065509
