Clean does not remove stale plugin.xml entries #371

I cannot get old/state/out-of-date plugin.xml entries removed by any clean/rebuild combination. (I have attempted manual cleaning as well as the modify-save-rebuild tricks).

Easy to reproduce: introduce some pattern into an .eiq file, build, then comment out the pattern: the old junk will remain in plugin.xml and cause warnings.

Important note: I also had some other contribution manually added to plugin.xml, unrelated to incquery contributions. Perhaps this could be the reason for the cleaner not properly cleaning out plugin.xml?

It works for me in the current version (after the big builder changes). This issue might only come forth if something prevents the builder from executing correctly - regardless of extra contributions in the plugin.xml.

@istvanrath can you check whether this issue still holds and either close the ticket or provide a more detailed scenario or code base?
