Im having the same issue, did you find a solution?

The problem seems to be the "Blur My Shell" Extension. Disabling it fixes the issue but, to me, makes the dock uglier.

I've disabled Dash To Dock blur in "Blur My Shell".

While it's (almost objectively) true that it's uglier without the blur, you can mitigate this by disabling the "Use built-in theme" and tinkering with the settings a bit.
