Dear Yan Cheng,
mppR is only handling population composed of crosses like NAM, diallel, factorial design or breeding populations but no populations with further intercrossing.
For MAGIC population I suggest to look at statgenMPP R package or rqtl/2

Thank you for the quite reply, it's a shame that I couldn't use it! I already read about statgenMPP and r/qtl2, but none of them had developed QTL detection for G by E.
