[BUG] Check and fix initial register values after reset #358

Describe the bug It's suspected that the initial register values for some of the AVR peripherals may not be correct. Double check them and fix, if necessary.

Also ensure that the peripherals we've added (e.g. TMC) have correct reset behaviour for their I/O lines and states
