The Islands Manager seems like it's halfway set up to be able to minimize to the system tray (and not appear in the taskbar while so minimized). It has a system tray icon and a menu. It has a show/hide button. The show/hide button currently only minimizes the window, however. Being able to hide it "properly" is desirable.
Furthermore, clicking the [X] button in Windows to close the program currently only minimizes it. You can only "quit" the manager by using the Quit option from the system tray icon.
It is also fairly standard to have configuration options for the behavior of these buttons when you have a program with a main window and a system tray menu. So in summary, here are my suggestions:
The system Minimize button minimizes the window to the task bar.
The system Close button either, depending on the selected configuration:
-- Quits the program with prompt
-- Minimizes the program to the system tray
The Show/Hide option in the system tray menu minimizes the program to (or un-minimizes the program from) the system tray.
