Get all the examples in good working order

Right now, only a few of the examples in the examples folder are up to date. Example: repressilator, toggle.

Also, can use the characterized tet parameters as a rough prototype for the uncharacterized repressor parameters, and similarly for the las parameters (which have been characterized) for the activator parameters, and so on.
