VCell CLI does not output correctly #294

The omex files in the attached zip raise errors in the Biosimulators Teste Suite, and after inspecting a few of them, the output does not match the expected ouput, as reflected in the HDF5 file (which also contains errors).

Update: The outputs are current correct, and instead the Biosimulation's Test Suite is currently broken.

issue: biosimulators/Biosimulators_utils#115 was causing the majority of remaining errors, and after a few recent commits + working around the bug from biosimulators_utils, this issue has been resolved!
