re-enable VCML format export to OMEX for CLI execution #706

VCML format option export has been disabled as it was incomplete/not correct/not tested. It is needed for both CLI execution of models/simulations incompatible with SBML export and for deploying the end-to-end math validation pipeline of published/public models.

A pre-requisite for this is addressing the items discussed in #288
