Rewrite README to match new concepts and leave breadcrumbs behind for upcoming changes.

User Story

As a user, I want to be able to have a comprehensible documentation when coming to the project home page.

Acceptance Criteria

[x] The README is updated and contains the following:
- [x] Short description of what the tool is
- [x] Documentation on how to use it
- [x] Instructions on how to build it
