The solution with two mass tables looks sensible to me.

And we should have CV terms for N15:
Under "search run details":
"labeling setting" -> "metabolic labeling" -> "N15 labeling"

and under "mass type setting": 
"N15 labeling" and "N14 labeling"
next to avg. or monoisotopic.
