So far GitHub have been very responsive to the issues we've raised, so we shouldn't hesitate. It doesn't need to be part of the document — it can be here. See for instance the most recent example: https://twitter.com/robinberjon/status/583637790597996544
The thing with returning to the list of issues has annoyed me too before. It's there though: you just click on the issues tab on the right and it returns you to the list. IMHO that's bad UI — I don't expect a raised tab to do anything when clicked; but at least it works.
If you have other issues with GH, do raise them. I'm sure they'll be happy to listen.

While I also had found the solution that Robin noted, apparently the UI is not clear. When an object within a tab (e.g. an issue) has been opened (and thus the tab is no longer showing its list of objects), it's reasonable for the tab to add a 'back' indicator. This applies to other tabs (Pull requests, Projects) as well.
I'm not sure w3c/modern-tooling
is the right place to raise issues about GitHub itself — especially minor ones about UX that don't block adoption, like this one.

If we are going to make a move to depend on github, then it is worth raising issues with github as issues on the document. A trivial one is that I can't see a link back from an issue to the list of issues. There are bigger ones.
