Fixes for PR from Sept/Oct #370

Closes #345, #346, #348, #360, #365, #366, #367.

@azaroth42, it seems that the respec woes are gone; at least from my own machine (using Opera) I could run the model spec with the online respec version. Would you mind checking again and, if it works, update the branch?

FWIW, I am happy with the changes so, as far as I am concerned, you should merge the PR right away once the respec woes are gone...

@azaroth42 the direct respec link works on my machine (on Opera in my case) both when my files are local and when I look at github.io. I have reinstated the reference to the links and merged the PR.
