I think it is time to merge this with the master branch. Fixes include:

barcodeMapping functions from the barcode-mapping repository have been merged in
all code is now structured as R package
various fixes to code on how bouts barcodes are generated
option added to have two different types of bout detection
now input data can be located anymore, previously it had to be in the input folder.
