I have fully reinstalled Eclipse and Wakatime, and now it works.
The only difference between the two trials is the Windows username used and thereby the path of the home directory. The second time, it contains no more accents or spaces, while it was the case previously.
As this subject of accents and spaces in particular caused me some trouble in several others software, I suspect that it could be related to the issue I had with Wakatime.
I close the issue since it works for me and I cannot do more tests to investigate on the possibles consequences of spaces and accentuation.
I have a fresh install of the new version of Eclipse SimRel 2018-09.
I installed and reinstalled Wakatime. Nothing to do, it still doesn't appear in the File menu, nor in any other one.
Do you have an idea ?
