@SvetlanaUP So I was done with the paper, took me a bit long cause I had some technical challenge from my end, however, now that am done with the paper, I discovered that the paper is probably curated in BugSigDB cause I got this error

Here, you can see they performed the study on infants already with HIV not those susceptible.
I see they mentioned feces, serum, and mouth mucosa … as body sites. I believe it’s best to curate different body sites as different experiments. But in this case, I can only see significant results using feces(stool) and blood, so the rest should be deleted.
Antibiotics exclusion should be left empty. There’s no need to write the statement.
Group 0 is non-exclusively fed infants. Group 1 is exclusively fed infants(this is the exposed group in the study).
MHT is yes.(figure out if it is no for the other experiments). “ Adjustment for multiple comparisons was performed using the Holm step-down approach [24] for immunological data and Benjamini-Hochberg [25] for microbiota data.”
There should be no details in LDA score: it’s for LeFSe results only.
I can’t see any confounders or matched on in the study as well. Also alpha-diversity faith was mentioned ( Figure 1B).
There should be signatures in each experiments In your study, Figure 4B is curatable. Deseq (0.05) Here, only Akkermansia muciniphila is in the increased abundance. Group 0 and 1 is different here. “ Linear combinations of all immunological factors measured did not significantly improve the model compared to HLA-DR alone (permutational ANOVA P = .035). Using DeSeq2 [27], we found that counts of Akkermansia muciniphila in stool.”
Here, I will state the Figures and Tables I see curatable. Also number of experiments I believe your study should have.
body site: feces- supplementary Figure 2. [ 2 different experiments for 6 weeks and 14 weeks (for non-exclusively breast fed and breasted infants).] Unsure about curating an experiment for infants from birth as they didn’t state the sample size specifically for EBF and Non-EBF.(My opinion).
