The issue is real. It is a positioning problem. Now, how does this happen with
Raghu Malayalam? Could you share the screenshot?

Please provide more information about settings done in InDesign when the
composing is done:
1. From Paragraph panel flyout, is the World-ready composer selected? (Required
for Malayalam)
2. Is the lanugage dictionary selected to Malayalam?
3. Is the text copy-pasted to InDesign, imported to InDesign or directly
composed in InDesign? If composing is done externally and then imported/pasted
to InDesign, provide information about the original composer.

Hi Rajan, Azeez has shown that the issue is happening in Photoshop as well.
Could you please dig further and see where exactly the issue is happening? This
is not happening browsers or windows word applications.

Hi Azeez,

Thanks for verifying. However the font you have installed/used is not the
latest version of Noto Malayalam. (I can guess it from the glyph shapes).
Please get it from:
https://noto.googlecode.com/git/fonts/individual/hinted/NotoSansMalayalam-Regula
r.ttf
