Hmm, in one sense this is a regression in ST4 in that plugins appear to no longer be loaded in lexicographical order. In another sense you could argue that the PC loader needs to be changed anyway for ST4.
I'll have to decide where to fix it.

Looks to me like the package was removed during the uninstallation process somehow, since on restart it is loaded after the plugins loaded
message and only loads the one file that PC itself injects. I presume this is because PC found the package missing and recreated it, but obviously without the previously installed dependencies. From the second log:

The first log seems to be cut off at the end, so we can't verify this state there.
Oh, that is a good point - I figured the loading was happening in the wrong order, but if it was removed that would explain it also.
It appears the issue was that 0_package_control_loader
got stuck in ignored_packages
.
I've tried to reproduce this on master, which from your logs I can tell you weren't using ec3e4c61b979501a31d292509803e336b063a054 and 476c340a557e7e120eb5b146331b5173fe0b2066, which I wrote after running into issues with multiple dependencies. I'm going to do some more testing, but I think this should be fixed.
