NanoPlot crash #123

NanoPlot is up to date. Any help would be appreciated. Also, my other sequencing data from other runs at the same time work just fine in NanoPlot. This is the only one I'm having troubles with.

Sorry if this is not the correct file. I'm not very good at the computer aspect of sequencing, but I'm good at the benchtop stuff!

That's indeed the one! Do you think you could share the summary file which caused this error? You can find my email address on my profile.

There are 245 summary files, how do I know which one caused the error? Would it work if I compress and email all of the summary files?

I see you used one summary file named concatenated_summary.txt? How did you concatenate it, by the way?

Note that you can also use multiple summary files with NanoPlot:

NanoPlot --summary *.summary.txt which will take all files ending on .summary.txt in the current directory as input.

Summary files can also be gzipped for NanoPlot.

I had issues with NanoPlot a few months back so I used: awk 'FNR>1 || NR==1' sequencing_summary*.txt > concatenated_summary.txt

This is the message that I get for the standard NanoPlot command:

My compressed seq sum file is too large for email (150MB) can we do dropbox?

That is indeed the correct method for concatenating summary files. Dropbox is also okay for me.

The erroneous file is sequencing_summary_245.txt. If you look at the last line of it you'll see that it's incomplete. I don't know why, but that's either an issue when copying the files or with the basecaller. The issue is gone when running without that file.

By the way, I identified that file using ls *.txt | parallel -j 20 'NanoStat --summary {} > {.}.stats || echo {}' which will, in parallel, run NanoStat on each summary file. If it fails it will print the filename (using || to get a failure). NanoStat shares many things with NanoPlot, and the error was from the stats calculation.
