Clean up cache files #2

I removed a bunch of cache files (compiled Python, notebook checkpoints, .DS_Stores) that shouldn't be checked in. I don't there are any else and I think they are all part of the .gitignore, so they shouldn't show up in the future or I think be added through things like git add *.
