Refactor to support experimentation

• Centralized control of options
• Better naming
• Improve storing of test/train split and models for each run
• Allow variable bounding box size
• Improve image weighting

Apparently I had a bunch of work pile up before the holidays that never made it in, so here's a bit of an uber PR to catch up.
