Rahul MetaScope version #11

This is the latest version of MetaScope on my branch. Has the Rbowtie2 modules and the updated metascope_id and download_refseq functions. The latest changes to the main branch I could not merge due to both branches diverging too much. All the latest changes made to the main branch I have manually added to my branch so there should be no issues. At the moment, everything should work. The only thing left unfinished that I am aware of is the vignette. I have changed the data included in the package to hopefully add a more illustrative example in the vignette.
