In README.md it says:

... you can include your own settings by adding them to ~/.ctags on mac / linux ...

Do not know on MAC/Windows but on Linux, adding the options to projects .ctags also work. It may be mentioned in the README.md file.

v1.3.0 now respects atom file pattern ignore setting and vcs ignore setting
