In this book this is only an annoyance BUT -- does it mean that if the equation(s) with equal-signs happened to precede the first use of || in the text, they would be taken as bold-markers? That would be a problem -- equal-signs disappearing and parts of equations bolded.

The warning is because, in the text output and are replaced by = signs. You will, of course, have a TN stating that = represents bold text.
However, if you also have real = signs in your text, you need to make sure that your TN is worded appropriately, to avoid confusing the reader. Thus the warning message.
