Update FASTA writing logic. #19

Refactor write_fasta and update fasta tests.

Separate data creation logic from file writing logic.
Better file handling.
Rename/refactor fasta test fixtures.
Add happy-path test for to_fasta.

Add function to transform negLL dict.

Adds function for transforming output of beam_generator into something that can be written into a FASTA.

Have generator script output FASTA.

Have generator script output a FASTA instead of a score dictionary.
