Initial fixes for CI and JOSS issues #53

This PR addresses a few current problems:

Failing build on appveyor CI
Adds DOIs for most references in the JOSS paper (#52)
Adds installation instructions for this package re: R version (#48)
Fixes consistency of version numbers for releases (#47)

Merging --- build passing on Travis; Appveyor appears broken due to failure to install a core Bioconductor dependency (out of scope of fixes on our side).
