Test if QGIS alignment improve if we copy absolute altitude into exif GPS
modify gps["altitude"] dict in process_raw_pairs by providing listPts so you can replace the right GPS
Update command line options for ODM
Retest 3x stitching stability for VIS , NIR and VIR to see if QGIS.
