I can confirm that with the new DLC at least Version 1.6.1 posted on Nexus mods will still pull YAML equipment and new mechs. However the version posted on GIT will do none of those things.

I am having the same issue. The entirety of my Cold Storage and Mech Bay were empty when I tried to use the latest version.

It's more than just that. Version 1.6.4 will completely reset your save file. The latest four issues opened here on GitHub have been related to this bugged version.

Can confirm this issue is around as I was simply trying to use the save editor to get a mech and it's weapons, and while the mech is here since it is part of the base game I cannot get th weapons I wanted since the editor is refusing to pull YAML equipment.
