Interesting, should we consider adding another link to the reference that says "source code" and points to the appropriate DOI, code repository, etc? How might this work in the Wikimedia context?

Might not be a bad idea to consider now for WikiData purposes, but ultimately, implementation does fit with a Phase 3.

Similar functionality is now also available via Zenodo, as per https://guides.github.com/activities/citable-code/ .

And yes, I think adding links to source code and data associated with a cited reference would be desirable.
