According to my system, checking with both command-line md5sum and Ruby's Digest::MD5.hexdigest shows that the md5 'hash' for the file used for identification, "wp-includes/js/hoverIntent.js" from various sites, should be:
4502421f188ad9e38079741edc36e118
After changing that in _data/wpversions.xml, my installation correctly identifies WP 3.6.
