setORF will have to take this into account. We won't really annotate 'read through stop codon' while editing. We will just read through it. But when exporting GFF, we can look for an in-frame stop codon and mark it with proper GO term. While editing, in-frame stop codon could be somehow highlighted (red exclamation point?).
