Hi: I have correctly installed CNCI on my PC and get an output from CNCI.py, but I don't know how to analysis. The title is: Transcript ID index score start end length. What the "start" and "end" mean? They refer to MLCDS?

 Thanks for any assistance.

The sequence is considered noncoding if it has an index <0. I believe start and end mean where the analysis began and where it finished in your sequence; probably it refers to potential ORFs.
