Generation of final BAM with re-distribute reads according to EM #85

Hi, I am currently trying to exploit your tool which is excellent. I would like to ask whether is possible to generate a "final BAM" in which multi-mapped reads are re-distributed according to the Prob. compute via the EM. Do you think this is doable? Thanks a lot Francesco
