General improvements to organization and the information included.

@medlefsen Please check out the feature/readme branch and Development wiki page to make sure I have the correct information in the right places.

Also, are the file system acls an actual requirement on the remote server? Or just in certain cases? Or they aren't working yet and we can say something like "future requirement"?

They will be an option among a couple others. You can take it out for now and then I'll add something more comprehensive when the new permissions stuff is done.
