Are these panel samples stored next to the main sample in the third column or each one gets a separate row? Unfortunately i dont have such data.

We currently do not do panel of normals CNV calling, just self-normalization. Omitting this feature should be fine for now, but will need to be revisited if we device to do panel of normal calling, which is more prevalent for WES CNV calling.
