I now have a task to analyze tumor samples for purity and ploidy. Our data mainly comes from wgs, wes and panel sequencing.
We tried absolute, ASCAT, sclust, sequenza, ichorCNA, etc., but the results were quite different. I speculate that the software may not match the data type, or the arguments are incorrect.
