Update the setup script so that MCLK is disabled by default

Part of https://github.com/xmos/sw_xvf3800/issues/502

Note, all users will need to pull this update when the firmware with https://github.com/xmos/sw_xvf3800/pull/535

Hi Michael, this is the first of a few PRs which need to be done in sequence. This will not come into play until we change AVS and update executors. Stuff will break at some point so it needs to managed carefully. Can I get this one reviewed/merged first please?
