Hi Zach,

Congrats on Mycotools - what a useful software suite for the community!!

Also, thank you for choosing ClipKIT as your multiple sequence alignment trimming toolkit. ClipKIT is currently under development, but a recent, stable release features a new API. We haven't written the docs yet, but it cleans up some of the code.

I'm not sure if I am handling the verbose option as you intend, so that is something to double-check.

Hey Jacob,

Thanks for your kind words and for making this pull request - I have finally been able to test it. Your proposed changes are certainly the pythonic way of doing things (which this old script needs more of), and I will merge it.
