From Dalamud Feedback:

Background transparency of floating window is not available when multi-monitor window is enabled.

There does not seep to be support for transparency in dalamud multi-monitor yet.

I have confirmed that there is no issue when the multi-monitor option is enabled and the window is still inside the game. So there is nothing I can do :|.
