Update to clap v4 (and update other deps too)

Updating to the latest version 4 of clap. A few things to note:

• The yaml was removed from clap.
• Replaced the manual parsing with the derive variant, which reduces the amount of manual argument parsing.
• Updated all other dependencies together with clap to reduce the amount of duplicate transitive dependencies.
