This was a bug introduced from 0.2.6 version. If index were saved and read
in, the mismatch threshold would always be the default
Value three, output alignments with only three mismatches, instead of
output the alignment according to the newly set -v option.
It has been fixed in 0.2.9.2 version. All previous indexes are valid. The
previous result are also valid, except the alignment with four or more
mismatches were discarded, when mappings starts with reading the index.
Mapping result that generated with building the index was unaffected.
Please download 0.2.9.2 or later version, which fixed the issue.
