@yangli557 I don't see how you can give the number of CPUs to run AnnoSINE. The process is pretty slow.

I modified the script for adding threads to serveral steps (https://github.com/yangli557/AnnoSINE/pull/4), it worked well for my side. But it only test on small datasets. Maybe you can try it.

@yangli557 Could you check this PR?
