Unstable running results. #134

Hi Yarden,

I noticed a reproducibility problem of miso v.5.0.4

I ran the same batch of 6 samples for three times. And found that some events were skipped with no reason. The specific events being skipped had high coverage. There were no run time error in the log. And this problem presented in 4 out of 6 samples. Below is the number of events in the SE category for chr1. You can see the number of events is not stable. Do you have any idea about what happened?
