There was an extra . (dot) between project.sublime-project (eg project..sublime-project). There was also an issue where it was importing every dependency folder into the project, rather than just the includes, severely polluting the project space.
My bad on the dot, looks my project name got made with that somehow, I made a new pull request for just the folder choices.
