Delete Pathway does not work properly with L3 models #22

Choose an L3 model which has nested pathways. Deleting a pathway does not 
delete its name from Open Pathway dialog and if you try to open the pathway, it 
throws a Null Pointer Exception. 
I can provide an example model if needed.

I was removing the pathway from model, but its parent pathways were remembering 
them. Fixed this issue by also breaking these links.

There seems to be a problem with deleting pathways that has subpathways. 
As an example, load "PI3K Events in ERBB4 Signaling" sample model. Delete "PIP3 
activates AKT signaling" pathway. Along with the deleted pathway, all the 
pathways under this one is also missing from Open Pathways dialog. But after I 
save and load the new model, they come back and only the originally deleted 
pathway is missing from Open Pathway dialog, as expected.

This bug seems gone with the fix for another bug. Can you please check?
