paired reads have different names: "0", "2" #10

Hi,

The simulated HiC paired reads have different names, whic show in the below picture. 1712480461626 1712480413438

I hope you can help me to sovle this problem.

That is weird indeed. Did you use any parallel approach? Have you tried the demo data and encounter similar issue?
