Doxygen docs #165

We have recently added a config file for doxygen - doc/doxy/Doxyfile, which 
allows automatic generation of extensive docs about the whole code. However, 
further work is required to make it fully functional:

1) Make code comments compatible with doxygen, so that they would appear in the 
produced docs.
2) Play with the config file and find a certain optimum for ADDA.
