SMB not showing all files/folders in a large directory

I have an external harddrive hooked up onto the usb, with movies and series on 
it. The folder containing movies will only show up to 101 subfolders in windows 
explorer, these folders can still be seen through command prompt->dir and 
accessed with a direct name. Some folders with no clear pattern do not show up 
in the listing, such as every folder beginning the letter T.

Similarly, within atleast one folder the system will only show 81 files, when I 
delete a file there and press F5 one more file will pop up.

This problem is only in the latest firmwares, RT-N56U_3.0.3.1v-027 doesn't work 
but RT-N56U_1.1.2.6-018 works like it should. I currently have downgraded to be 
able to access all the files.

There are no error in the log or anything, stuff if just missing.
