Apparently it is a Qt bug. Some of those menus were fixed in Qt 6.3.1.
Closing it.
I am running Qt 6.3.1 and there are still menus that do not set the right window type. Do you have a reference of this bug on the Qt side?

@vincentbernat No, not really. It was just my speculation. It's very tricky.
Mostly, transparency works only for some of the dropdown menus, not all of them at once. Sometimes, like, few seconds later, when I close and open them again, those same semi-transparent menus become opaque. It looks very random to me.
Looking at Qt source code, it seems that _NET_WM_WINDOW_TYPE
is set, but maybe it is not set before mapping the window, which would explain the randomness? I have very few applications impacted by this (Calibre), so I hope it will be fixed once Qt6 is more common.

Tooltips transparency works fine in Qt6.
Building the same application (RSS Guard) against Qt5 fixes popup and dropdown menus opacity.
